Bug Report MembraneEditor 2.2.2_2

Post by bjoern » 01.05.2017, 23:16

The biggest improvement of version 2.2.2_2 is the removal of the old Java 3D 1.5.2 backbone from Sun and the use of Jogamp's Java 3D continuation 1.6.0 final from http://jogamp.org. The big improvement should be here that the self-executables and also (hopefully in the future) web start will not work only on Windows and Linux, but also on Mac OS X! However, let us see, how good it works when put to practical work. If you experience any problems, please let us know here!

Phil: Just a note, my webstart start stopped loading in the cm2 file, but I just ran the executable jar and everything worked, no idea what happened.
Please use Java 8 if you are using the Web Start Version. Especially for Mac OS X we strongly recommend to use Java 8, as the previous version 1.6 and 1.7 are coming with a proprietery very old Java 3D version (which is in no way compatible to the MembraneEditor) which will collide with the internal JogAmp Java3D implementation. There are ways to workaround this, by removing the old Java 3D libraries from the directory, but this is a hack which is not required with Java 8.

Bsically, the MembraneEditor will run on Java 6 and Java 7, but if you want to do this, please first try the self-executable files in the start section or use the source code with Eclipse in the download section.

A new beta test version was just released!

BETA Test: MembraneEditor 2.2.2_3beta01

Java 8: Cm2_CmME_build28042019_Java8.zip
Version 2.2.2_3beta01: Build on JOGL Java3D 1.7_pre1
tested on Mac OS X (10.14.4) with Oracle JDK 1.8.0_131
not tested on any other OS by now!

For a long time I was trying to fix a problem with the Mojave Release of Mac OS X. (10.14). With a specific workaround it seems to work now on my Mac Book Pro (13" model, Early 2015 Release).

Just follow the steps here and watch out for the recent Beta Release - just make sure to have Java 8 installed.

Things to FIX:

- Bundle new PDB, PDB_TM, and OPM Index Files
- OPM Index File Update does not work

Things to TODO:

- Test on Windows
- Test on Linux (Ubuntu, probably OpenJDK and Oracle JDK)
- Try on Java 1.8+, 1.9, probably up to Java 1.11 (might not be part of 2.2.2_3 release)
- WebStart might not work anymore from Java 1.8+ onwards

Test here, look for the Beta download, avoid the WebStart.
Download latest ZIP file, Unpack ZIP, open self-executable JAR file: Cm2_CmME_buildXXXXXXXX_Java8.jar.
On Mac OS X, you should right click it, select "Open", and then confirm opening web-downloaded file.

:!: Please note: After the first start on Mac OS X the applications terminates and gives probably an error message after finishing the installation process. Just start the app again, then is should run.

A new beta test version was just released!

BETA Test: MembraneEditor 2.2.2_3beta02

Java 8: Cm2_CmME_build25052020_Java8.zip
Version 2.2.2_3beta02: Build on JOGL Java3D 1.7_pre1
tested on Mac OS X (10.14.4) with Oracle JDK 1.8.0_131
tested on Windows 7 with Oracle JDK 1.8.0_131
not tested on any other OS by now!

Please see Version 2.2.2_3beta01 for bug fixes.

This new version comes with the Vesicle Builder 1.11 release enabling 3D membrane packing directly from the MembraneEditor!

Just follow the steps here and watch out for the recent Beta Release - just make sure to have Java 8 installed.

Things to FIX:

- Bundle new PDB, PDB_TM, and OPM Index Files
- OPM Index File Update does not work
- OPM download does not work
- check and reinitiate Lipid Packing Algorithms, probably it is not possible to import any external jars (or java files if source code is executed) at the moment, as the Java3D version contains dramatic changes

- Release new source code on web page

Test here, look for the Beta download, avoid the WebStart.
Download latest ZIP file, Unpack ZIP, open self-executable JAR file: Cm2_CmME_buildXXXXXXXX_Java8.jar.
On Mac OS X, you should right click it, select "Open", and then confirm opening web-downloaded file.
